If pack or index files are guarded by a pack lock (.keep file)
deleteOrphans() should not touch the respective files protected by the
lock file. Otherwise it may interfere with PackInserter concurrently
inserting a new pack file and its index.
The problem was caused by the following race.
All mentioned files are located in "objects/pack/".
File endings relevant in "pack" dir:
.pack
.keep
.idx
.bitmap
When ReceivePack receives a pack file it executes the following steps:
ReceivePack.service():
receivePackAndCheckConnectivity():
receivePack():
receive the pack
parse the pack, returns packLock (.keep file)
PackInserter.flush():
write tmpPck file: "insert_<random>.pack"
write tmpIdx file: "insert_<random>.idx"
real pack name: "pack-<SHA1>.pack"
real index name: "pack-<SHA1>.idx"
atomic rename tmpPack to realPack
atomic rename tmpIdx to tmpIdx
execute commands
unlock pack by removing .keep file
trigger auto gc if enabled
When PackInserter.flush() renames the temporary pack to the final
"pack-xxx.pack" file the temporary pack index file "insert_xxx.idx"
has no matching .pack file with the same base name for a short interval.
If deleteOrphans() ran during that interval it deduced the pack index
file was orphaned. Subsequently the missing pack index caused
MissingObjectExceptions since objects contained in the pack couldn't be
looked up anymore.

Use Instant instead of milliseconds for filesystem timestamp handling
This enables higher file timestamp resolution on filesystems like ext4,
Mac APFS (1ns) or NTFS (100ns) providing high timestamp resolution on
filesystem level.
Note:
- on some OSes Java 8,9 truncate milliseconds, see
https://bugs.openjdk.java.net/browse/JDK-8177809, fixed in Java 10
- UnixFileAttributes truncates timestamp resolution to microseconds when
converting the internal representation to FileTime exposed in the API,
see https://bugs.openjdk.java.net/browse/JDK-8181493
- WindowsFileAttributes also provides only microsecond resolution

Wait opening new packfile until it can't be racy anymore
If
- pack.waitPreventRacyPack = true (default is false)
- packfile size > pack.minSizePreventRacyPack (default is 100 MB)
wait after a new packfile was written and before it is opened until it
cannot be racy anymore.
If a new packfile is accessed while it's still racy at least the pack's
index will be reread by ObjectDirectory.scanPacksImpl(). Hence it may
save resources to wait one tick of the file system timer to avoid this
reloading. On filesystems with a coarse timestamp resolution it may be
beneficial to skip this wait for small packfiles.

Fix GC to delete empty fanout directories after repacking
The prune method did not delete empty fanout directories when loose
objects moved to a new pack file but only when loose unreferenced
objects were pruned.

GC: Avoid logging errors when deleting non-empty folders
I88304d34c and Ia555bce00 modified the way errors are handled when
trying to delete non-empty reference folders. Before, this error was
silently ignored as it was considered an expected output. Now, every
failed folder delete is logged which can be noisy.
Ignore the DirectoryNotEmptyException but log any other error avoiding
deletion of an eligible folder.

Since I3870cadb4, GC task was always delegated to an executor even when
background option was set to false. This was an issue because if more
than one GC object was instantiated and executed in parallel, only one GC
was actually running because of the single thread executor.

After packaging references, the folders containing these references are
not deleted. In a busy repository, this causes operations to slow down
as traversing the references tree becomes longer.
Delete empty reference folders after the loose references have been
packed.
To avoid deleting a folder that was just created by another concurrent
operation, only delete folders that were not modified in the last 30
seconds.

"The returned stream encapsulates a DirectoryStream. If timely disposal
of file system resources is required, the try-with-resources construct
should be used to ensure that the stream's close method is invoked
after the stream operations are completed."
This is the only call to Files#newDirectoryStream that is not already in
a try-with-resources.

This is easier to type and makes it clearer that it only returns refs
and not the pseudo-refs returned by getAdditionalRefs. It also puts us
in a better position to add a method to the Repository class later
that delegates to this one without colliding with the existing
Repository#getAllRefs method that returns a Map<String, Ref>.
While at it, clarify the javadoc of getRefs and hasRefs to make the
same point.

Introduce getAllRefs, which does this, and migrate all existing
callers of getRefsByPrefix(ALL).

The Files.exists method has noticeably poor performance in JDK 8 and can
slow an application significantly when used to check files that do not
actually exist. The same goes for Files.notExists, Files.isDirectory and
Files.isRegularFile [1].
Replace them with their File counterpart.

When a GC operation is interrupted, temporary packs and indexes can be
left on the pack folder. In big, busy repositories this can lead to
significant amounts of wasted disk space if this interruption is done
with a certain frequency.
Remove stale temporary packs and indexes at the end of the GC process so
they do not accumulate. To avoid interfering with a possible concurrent
JGit GC process in the same repository, only delete temporary files that
are older than one day.

So far, in order to get the pack directory it was necessary to resolve
it from the object directory. This resolution is already done when
creating the object directory, so simplify the call by just adding a
getter to the pack directory.

When invoking File.toPath(), an (unchecked) InvalidPathException may be
thrown which should be converted to a checked IOException.
For now, we will replace File.toPath() by FileUtils.toPath() only for
code which can already handle IOExceptions.

If set, "singlePack" will create a single GC pack file for all
objects reachable from refs/*. If not set, the GC pack will contain
object reachable from refs/heads/* and refs/tags/*, and the GC_REST
pack will contain all other reachable objects.

Allow to use an external ExecutorService for background auto-gc
If set use the external executor, otherwise use JGit's own simple
WorkQueue. Move WorkQueue to an internal package so we can reuse it
without exposing it in the public API.

When running an automatic GC on a FileRepository, when the caller
passes a NullProgressMonitor, run the GC in a background thread. Use a
thread pool of size 1 to limit the number of background threads spawned
for background gc in the same application. In the next minor release we
can make the thread pool configurable.
In some cases, the auto GC limit is lower than the true number of
unreachable loose objects, so auto GC will run after every (e.g) fetch
operation. This leads to the appearance of poor fetch performance.
Since these GCs will never make progress (until either the objects
become referenced, or the two week timeout expires), blocking on them
simply reduces throughput.
In the event that an auto GC would make progress, it's still OK if it
runs in the background. The progress will still happen.
This matches the behavior of regular git.
Git (and now jgit) uses the lock file for gc.log to prevent simultaneous
runs of background gc. Further, it writes errors to gc.log, and won't
run background gc if that file is present and recent. If gc.log is too
old (according to the config gc.logexpiry), it will be ignored.

Commit db77610 ensured that all refs/tags commits are added to the
primary GC pack. It did that by adding all of the refs/tags commits
to the primary GC pack PackWriter's "interesting" object set.
Unfortunately, all commit objects in the "interesting" set are
selected as commits for which bitmap indices will be built. In a
repository like chromium with lots of tags, this changed the number of
bitmaps created from <700 to >10000. That puts huge memory pressure on
the GC task.
This change restores the original behavior of ignoring tags when
selecting commits for bitmaps.
In the "uninteresting" set, commits for refs/heads and refs/tags for
unannotated tags can not be differentiated. We instead identify
refs/tags commits by passing their ObjectIds as a new "noBitmaps"
parameter to the PackWriter.preparePack() methods.
PackWriterBitmapPreparer.setupTipCommitBitmaps() can then use that
"noBitmaps" parameter to exclude those commits.

Enable and fix warnings about redundant specification of type arguments
Since the introduction of generic type parameter inference in Java 7,
it's not necessary to explicitly specify the type of generic parameters.
Enable the warning in Eclipse, and fix all occurrences.

Enable and fix 'Should be tagged with @Override' warning
Set missingOverrideAnnotation=warning in Eclipse compiler preferences
which enables the warning:
The method <method> of type <type> should be tagged with @Override
since it actually overrides a superclass method
Justification for this warning is described in:

Enabling this causes in excess of 1000 warnings across the entire
code-base. They are very easy to fix automatically with Eclipse's
"Quick Fix" tool.
Fix all of them except 2 which cause compilation failure when the
project is built with mvn; add TODO comments on those for further
investigation.

If the pruneexpire config is set to "now", then any unreferenced loose
objects are immediately eligible for gc. So there is no need to
actually write the loose objects.
Users who run hosting services which sometimes accept large, entirely
garbage packs might set the following configurations:
gc.pruneExpire = now
gc.prunePackExpire = 2.weeks
Then garbage objects will be kept around in packs, but after two weeks
the packs themselves will get deleted.
For client-side users of jgit, the default settings will loosen
garbage objects, and, after an hour, delete the old packs in which
they resided.

Sometimes, it is necessary to cancel a garbage collection operation.
When GC is called using the standalone executable, i.e., from a command
line, Control-Cing the process does the trick. When calling GC
programmatically, though, there is no mechanism to do it.
Add checks in the GC process so that a custom cancellable progress
monitor could be passed in order to cancel the operation at specific
points. In this case, the calling process set the cancel flag in the
progress monitor and the GC process will throw an exception that can
be caught and handled by the caller accordingly.
