Bad files from symbolic links were being generated on Cygwin and
required resolution by the appropriate FS. Pass FS to getSymRef and call
FS.resolve before asking if the file is absolute.

JGit 3.0: move internal classes into an internal subpackage
This breaks all existing callers once. Applications are not supposed
to build against the internal storage API unless they can accept API
churn and make necessary updates as versions change.

A few classes such as Constanrs are marked with @SuppressWarnings, as are
toString() methods with many liternal, but otherwise $NLS-n$ is used for
string containing text that should not be translated. A few literals may
fall into the gray zone, but mostly I've tried to only tag the obvious
ones.

Support gitdir: refs in BaseRepositoryBuilder.findGitDir
This allows findGitDir to be used for repositories containing
a .git file with a gitdir: ref to the repository's directory
such as submodule repositories that point to a folder under the
parent repository's .git/modules folder

Support gitdir references in working tree .git file
A '.git' file in a repository's working tree root is now parsed
as a ref to a folder located elsewhere. This supports submodules
having their repository location outside of the parent repository's
working directory such as in the parent repository's '.git/modules'
directory.
This adds support to BaseRepositoryBuilder for repositories created
with the '--separate-git-dir' option specified to 'git init'.

RepositoryBuilder: Allow callers to require repository exists
The setMustExist() method allows callers to require the repository
exists in order for build() to succeed. This is useful within a
RepositoryResolver where existence is required.

Fix concurrent read / write issue in LockFile on Windows
LockFile.commit fails if another thread concurrently reads
the base file. The problem is fixed by retrying the rename
operation if it fails.

Move FileRepository to storage.file.FileRepository
This move isolates all of the local file specific implementation code
into a single package, where their package-private methods and support
classes are properly hidden away from the rest of the core library.
Because of the sheer number of files impacted, I have limited this
change to only the renames and the updated imports.

The new FileRepositoryBuilder class helps applications to construct
a properly configured FileRepository, with properties assumed based
upon the standard Git rules for the local filesystem.
To better support simple command line applications, environment
variable handling and repository searching was moved into this
builder class.
The change gets rid of the ever-growing FileRepository constructor
variants, and the multitude of java.io.File typed parameters,
by using simple named setter methods.
