UploadPack: support custom packfile-to-URI mapping
Teach UploadPack to take a provider of URIs corresponding to cached
packs. When fetching, if the client supports the packfile-uri feature,
and if such a cached pack were to be streamed, instead send the
corresponding URI.
This packfile-uri feature is implemented in the jt/fetch-cdn-offload
branch of Git. There is interest in this feature [1], but it is not yet
merged.

Add SilentFileInputStream to allow ignoring exceptions raised by close()
There are several cases where a FileInputStream is opened outside of
a try-with-resource because we want to explicitly close it and ignore
any IOException that is raised by the close() method.
Introduce a helper class, SilentFileInputStream, that overrides the
close method and ignores the exceptions. This allows to open the stream
in a try-with-resource block and remove the explicit handling of the
close method.

Replace explicit calls to initCause where possible
Where the exception being thrown has a constructor that takes a
Throwable, use that instead of instantiating the exception and then
explicitly calling initCause.

Only mark packfile invalid if exception signals permanent problem
Add NoPackSignatureException and UnsupportedPackVersionException to
explicitly mark permanent unrecoverable problems with a pack
Assume problem with a pack is permanent only if we are sure the
exception signals a non-transient problem we can't recover from:
- AccessDeniedException: we lack permissions
- CorruptObjectException: we detected corruption
- EOFException: file ended unexpectedly
- NoPackSignatureException: pack has no pack signature
- NoSuchFileException: file has gone missing
- PackMismatchException: pack no longer matches its index
- UnpackException: unpacking failed
- UnsupportedPackIndexVersionException: unsupported pack index version
- UnsupportedPackVersionException: unsupported pack version
Do not attempt to handle Errors since they are thrown for serious
problems applications should not try to recover from.

Enable and fix 'Should be tagged with @Override' warning
Set missingOverrideAnnotation=warning in Eclipse compiler preferences
which enables the warning:
The method <method> of type <type> should be tagged with @Override
since it actually overrides a superclass method
Justification for this warning is described in:
http://stackoverflow.com/a/94411/381622
Enabling this causes in excess of 1000 warnings across the entire
code-base. They are very easy to fix automatically with Eclipse's
"Quick Fix" tool.
Fix all of them except 2 which cause compilation failure when the
project is built with mvn; add TODO comments on those for further
investigation.

Hoist ObjectIdSet up to lib as part of the public API and add
the interface to some common types like PackIndex and JGit custom
ObjectId map types. This cleans up wrapper code in a number of
places by allowing direct use of the types as an ObjectIdSet.
Future commits can now rely on ObjectIdSet as a simple read-only
type to check a set of objects from a number of storage options.

Currently, the offset can only be retrieved by ObjectId or iterating all
of the entries. Add a method to lookup the offset by position in the
index sorted by SHA1.

JGit 3.0: move internal classes into an internal subpackage
This breaks all existing callers once. Applications are not supposed
to build against the internal storage API unless they can accept API
churn and make necessary updates as versions change.

There isn't a good reason to hide all of these as package-private.
Make them public so applications can inspect pack files.

ObjectReader implementations are now responsible for creating the
unique abbreviation of an ObjectId, or for resolving an abbreviation
back to its full form. In this latter case the reader can offer up
multiple candidates to the caller, who may be able to disambiguate
them based on context.
Repository.resolve() doesn't take multiple candidates into account
right now, but it could in the future by looking for a remaining
^0 or ^{commit} suffix and take an expansion if there is only one
commit that matches the input abbreviation. It could also use
the distance from an annotated tag to resolve "tag-NNN-gcommit"
style strings that are often output by `git describe`.

Move FileRepository to storage.file.FileRepository
This move isolates all of the local file specific implementation code
into a single package, where their package-private methods and support
classes are properly hidden away from the rest of the core library.
Because of the sheer number of files impacted, I have limited this
change to only the renames and the updated imports.

This simplifies the PackIndex code, which is trying to quickly copy
an existing ObjectId into a MutableObjectId. Rather than having
the PackIndex violate the ObjectId's internals, expose a copy from
function similar to the other ones for copying from raw byte arrays
or hex formatted strings.

The strings are externalized into the root resource bundles.
The resource bundles are stored under the new "resources" source
folder to get proper maven build.
Strings from tests are, in general, not externalized. Only in
cases where it was necessary to make the test pass the strings
were externalized. This was typically necessary in cases where
e.getMessage() was used in assert and the exception message was
slightly changed due to reuse of the externalized strings.

Move pure IO utility functions to a utility class of its own.
According the javadoc, and implied by the name of the class, NB
is about network byte order. The purpose of moving the IO only,
and non-byte order related functions to another class is to
make it easier for new contributors to understand that they
can use these functions in general and it's also makes it easier
to understand where to put new IO related utility functions
