[error prone] suppress AmbiguousMethodReference in AnyObjectId
Move the implementation of the static equals() method to a new method
and suppress the error. Deprecate the old method to signal that we
intend to remove it in the next major release.

This is easier to type and makes it clearer that it only returns refs
and not the pseudo-refs returned by getAdditionalRefs. It also puts us
in a better position to add a method to the Repository class later
that delegates to this one without colliding with the existing
Repository#getAllRefs method that returns a Map<String, Ref>.
While at it, clarify the javadoc of getRefs and hasRefs to make the
same point.

Currently to get all refs, callers must use:
getRefsByPrefix(ALL)
Introduce getAllRefs, which does this, and migrate all existing
callers of getRefsByPrefix(ALL).

Open auto-closeable resources in try-with-resource
When an auto-closeable resources is not opened in try-with-resource,
the warning "should be managed by try-with-resource" is emitted by
Eclipse.
Fix the ones that can be silenced simply by moving the declaration of
the variable into a try-with-resource.
In cases where we explicitly call the close() method, for example in
tests where we are testing specific behavior caused by the close(),
suppress the warning.
Leave the ones that will require more significant refcactoring to fix.
They can be done in separate commits that can be reviewed and tested
in isolation.

Enable and fix warnings about redundant specification of type arguments
Since the introduction of generic type parameter inference in Java 7,
it's not necessary to explicitly specify the type of generic parameters.
Enable the warning in Eclipse, and fix all occurrences.

Enable and fix 'Should be tagged with @Override' warning
Set missingOverrideAnnotation=warning in Eclipse compiler preferences
which enables the warning:
The method <method> of type <type> should be tagged with @Override
since it actually overrides a superclass method
Justification for this warning is described in:

Enabling this causes in excess of 1000 warnings across the entire
code-base. They are very easy to fix automatically with Eclipse's
"Quick Fix" tool.
Fix all of them except 2 which cause compilation failure when the
project is built with mvn; add TODO comments on those for further
investigation.

Some ancient objects may be broken, but in a relatively harmless way.
Allow the ObjectChecker caller to whitelist specific objects that are
going to fail checks, but that have been reviewed by a human and decided
the objects are OK enough to permit continued use of.
This avoids needing to rewrite history to scrub the broken objects out.
Honor the git-core fsck.skipList configuration setting when receiving a
push or fetching from a remote repository.

Null-annotated Ref class and fixed related compiler errors
This change fixes all compiler errors in JGit and replaces possible
NPE's with either appropriate exceptions, avoiding multiple "Nullable
return" method calls or early returning from the method.

[performance] Remove synthetic access$ methods in transport package
Java compiler must generate synthetic access methods for private methods
and fields of the enclosing class if they are accessed from inner
classes and vice versa.
While invisible in the code, those synthetic access methods exist in the
bytecode and seem to produce some extra execution overhead at runtime
(compared with the direct access to this fields or methods), see
https://git.eclipse.org/r/58948/.
By removing the "private" access modifier from affected methods and
fields we help compiler to avoid generation of synthetic access methods
and hope to improve execution performance.
To validate changes, one can either use javap or use Bytecode Outline
plugin in Eclipse. In both cases one should look for "synthetic
access$<number>" methods at the end of the class and inner class files
in question - there should be none.
NB: don't mix this "synthetic access$" methods up with "public synthetic
bridge" methods generated to allow generic method override return types.

RecievePack already honors fsck settings for safeForWindows and
safeForMacOS. Allow those same checks to be performed during fetch
through a caller-configurable ObjectChecker.
Default the fetch fsck options to match the current platform, as
it can be reasonably assumed the repository will be accessed here.

Propagate IOException where possible when getting refs.
Currently, Repository.getAllRefs() and Repository.getTags() silently
ignores an IOException and instead returns an empty map. Repository
is a public API and as such cannot be changed until the next major
revision change. Where possible, update the internal jgit APIs to
use the RefDatabase directly, since it propagates the error.

JGit 3.0: move internal classes into an internal subpackage
This breaks all existing callers once. Applications are not supposed
to build against the internal storage API unless they can accept API
churn and make necessary updates as versions change.

A few classes such as Constanrs are marked with @SuppressWarnings, as are
toString() methods with many liternal, but otherwise $NLS-n$ is used for
string containing text that should not be translated. A few literals may
fall into the gray zone, but mostly I've tried to only tag the obvious
ones.

Refactor IndexPack to not require local filesystem
By moving the logic that parses a pack stream from the network (or
a bundle) into a type that can be constructed by an ObjectInserter,
repository implementations have a chance to inject their own logic
for storing object data received into the destination repository.
The API isn't completely generic yet, there are still quite a few
assumptions that the PackParser subclass is storing the data onto
the local filesystem as a single file. But its about the simplest
split of IndexPack I can come up with without completely ripping
the code apart.

java.io.File.delete() reports failure as an exceptional
return value false. Fix the code which silently ignored
this exceptional return value. Also remove some duplicate
deletion helper methods.

When RevObject overrode equals() to provide only reference equality
we used to need to convert a RevObject into an ObjectId by copy()
just to use standard Java tools like JUnit assertEquals(), or to
use contains() or get() on standard java.util collection types.
Now that we have removed this override and made ObjectId's equals()
final (preventing any of this mess in the future), some copy()
calls are unnecessary. Anytime the value is being used as an input
to a lookup routine, or to an equals, we can avoid the copy().
However we still want to use copy() anytime we are given an ObjectId
that may exist long-term, where we don't want the high cost of the
additional storage from a RevCommit extension. So we can't remove
all uses of copy(), just some of them.

Big loose objects can now be streamed if they are over the large
object size threshold. This prevents the JVM heap from exploding
with a very large byte array to hold the slurped file, and then
again with its uncompressed copy.
We may have slightly slowed down the simple case for small
loose objects, as the loader no longer slurps the entire thing
and decompresses in memory. To try and keep good performance
for the very common small objects that are below 8 KiB in size,
buffers are set to 8 KiB, causing the reader to slurp most of the
file anyway. However the data has to be copied at least once,
from the BufferedInputStream into the InflaterInputStream.
New unit tests are supplied to get nearly 100% code coverage on the
unpacked code paths, for both standard and pack style loose objects.
We tested a fair chunk of the code elsewhere, but these new tests
are better isolated to the specific branches in the code path.

Move FileRepository to storage.file.FileRepository
This move isolates all of the local file specific implementation code
into a single package, where their package-private methods and support
classes are properly hidden away from the rest of the core library.
Because of the sheer number of files impacted, I have limited this
change to only the renames and the updated imports.

Use ObjectInserter for loose objects in WalkFetchConnection
Rather than relying on the repository's ability to give us the
local file path for a loose object, just pass its inflated form to
the ObjectInserter for the repository. We have to recompress it,
which may slow down fetches, but this is the slow dumb protocol.
The extra cost to do the compression locally isn't going to be a
major bottleneck.
This nicely removes the nasty part about computing the object
identity by hand, allowing us to instead rely upon the inserter's
internal computation. Unfortunately it means we might store a loose
object whose SHA-1 doesn't match the expected SHA-1, such as if the
remote repository was corrupted. This is fairly harmless, as the
incorrectly named object will now be stored under its proper name,
and will eventually be garbage collected, as its not referenced by
the local repository.
We have to flush the inserter after the object is stored because
we aren't sure if we need to read the object later, or not.

Download pack-*.idx to /tmp if not on local filesystem
If the destination repository doesn't use an ObjectDirectory to
store its objects, we can't download to the object directory.
Instead pull the pack-*.idx files down to temporary files in the
JVM's default temporary directory.

The strings are externalized into the root resource bundles.
The resource bundles are stored under the new "resources" source
folder to get proper maven build.
Strings from tests are, in general, not externalized. Only in
cases where it was necessary to make the test pass the strings
were externalized. This was typically necessary in cases where
e.getMessage() was used in assert and the exception message was
slightly changed due to reuse of the externalized strings.
