Use Instant instead of milliseconds for filesystem timestamp handling
This enables higher file timestamp resolution on filesystems like ext4,
Mac APFS (1ns) or NTFS (100ns) providing high timestamp resolution on
filesystem level.
Note:
- on some OSes Java 8,9 truncate milliseconds, see
https://bugs.openjdk.java.net/browse/JDK-8177809, fixed in Java 10
- UnixFileAttributes truncates timestamp resolution to microseconds when
converting the internal representation to FileTime exposed in the API,
see https://bugs.openjdk.java.net/browse/JDK-8181493
- WindowsFileAttributes also provides only microsecond resolution

Use FileChannel.open to touch file and set mtime to now
Use options
- StandardOpenOption.CREATE to create touched file if not existing
- StandardOpenOption.SYNC to enforce synch of data and meta data changes
- StandardOpenOption.WRITE
Also set mtime explicitly in FileUtils#touch to the current system time.
This should fix that the previous implementation didn't work on
- locally cached Windows network share (CSC-CACHE filesystem) mapped as
a drive
- nfsv4 mounts on Linux
and that it didn't create unborn file like Linux command "touch".
Apache common's and Guava's touch() use the same approach.
Immediately after creating the probe file used to measure timestamp
resolution touch it. This ensures we always use the local system clock
when measuring filesystem timestamp resolution. This should prevent that
clock skew could influence the measured timestamp resolution in case of
a mounted network filesystem.

Measure file timestamp resolution used in FileSnapshot
FileSnapshot.notRacyClean() assumed a worst case filesystem timestamp
resolution of 2.5 sec (FAT has a resolution of 2 sec). Instead measure
timestamp resolution to avoid unnecessary IO caused by false positives
in detecting the racy git problem caused by finite filesystem timestamp
resolution [1].
Cache the measured resolution per FileStore since timestamp resolution
depends on the respective filesystem type. If timestamp resolution
cannot be measured or fails due to an exception fallback to the worst
case FAT timestamp resolution and avoid caching this value.
Add a 10% safety margin in FileSnapshot.notRacyClean(), though running
FsTest.testFsTimestampResolution() 1000 times which is not using a
safety margin didn't fail on Mac using APFS and Java 8, 11, 12.

Attach deletion failure reason in FileUtils.delete()
Use Files.delete() instead of File.delete(), and if there is
an exception thrown propagate it unless errors are to be ignored so
that the actual deletion failure cause is available to the caller
(and will be logged).

Due to finite filesystem timestamp resolution the last modified
timestamp of files cannot detect file changes which happened in the
immediate past (less than one filesystem timer tick ago).
Read and consider file size also, so that differing file size can help
to more accurately detect file changes without reading the file content.
Use bulk read to avoid multiple stat calls to retrieve file attributes.

ConfigTest#pathToString is not visible to FileBasedConfigTest when
bulding with bazel.

When invoking File.toPath(), an (unchecked) InvalidPathException may be
thrown which should be converted to a checked IOException.
For now, we will replace File.toPath() by FileUtils.toPath() only for
code which can already handle IOExceptions.

Android wants them to work, and we're only interested in them for bare
repos, so add them just for that.
Make sure to use symlinks instead of just using the copyfile
implementation. Some scripts look up where they're actually located in
order to find related files, so they need the link back to their
project.

Enable the warning in Eclipse, and fix all occurrences.

Don't rely on default locale when using toUpperCase() and toLowerCase()
Otherwise these methods may produce unexpected results if used for
strings that are intended to be interpreted locale independently.
Examples are programming language identifiers, protocol keys, and HTML
tags. For instance, "TITLE".toLowerCase() in a Turkish locale returns
"t\u0131tle", where '\u0131' is the LATIN SMALL LETTER DOTLESS I
character.

Checkout should be able to override modified symbolic links
Handle existing symlink as a file, not as directory if deleting a file

Delete non empty directories before checkout a path
If the checkout path is currently a non-empty directory (and was a link
or a regular file before), this directory will be removed before
performing checkout, but only if the checkout path is specified.

As discussed on https://git.eclipse.org/r/53836 it does not make sense
to have two similar utility classes in same package with intersecting
functionality. To not break the API, all methods from FileUtil are
copied to FileUtils, all FileUtil API is made deprecated and redirecting
now to FileUtils. Moved simple methods which are available in Java 7 API
are made package private and can be removed at any point later entirely
(right now they are in use).

Add public isStaleFileHandle() API, improve detection.
Add a public API to the FileUtils to determine if an IOException is a
stale NFS file handle exception. This will make it easier to detect
such errors, and interpret them consistently throughout the codebase.
This new API is a bit more lenient in its detection than the previous
detection, and should be able to detect some errors which previously
were not identified as stale file handle exceptions because they had the
word NFS in the error message. Adjust the packfile handling code to use
this new API for detection.

Introduce hook support into the FS implementations
This introduces the background plumbing necessary to run git hooks from
JGit. This implementation will be OS-dependent as it aims to be
compatible with existing hooks, mostly written in Shell. It is
compatible with unix systems and windows as long as an Unix emulator
such as Cygwin is in its PATH.

The most important difference is that in Java7 we have symbolic links
and for most operations in the work tree we want to operate on the link
itself rather than the link target, which the old File methods generally
do.
We also add support for the hidden attribute, which only makes sense
on Windows and exists, just since there are claims that Files.exists
is faster the File.exists.
A new bundle is only activated when run with a Java7 execution
environment. It is implemented as a fragment.
Tycho currently has no way to conditionally include optional features
based on the java version used to run the build, this means with this
change the jgit packaging build always needs to be run using java 7.

Abort before delete in FileUtils.delete EMPTY_DIRECTORIES_ONLY|RECURSIVE
Depending on the order in which items are traversed for RECURSIVE, an
empty directory may come first before detecting that there is a file and
aborting.
This fixes it by traversing files first.

Unlike the OS or Java rename this method will (on *nix) try (on Windows)
replace the target with the source provided the target does not exist,
the target does exist and is a file, or if it is a directory which only
contains directories. In the latter case the directory hierarchy will be
deleted.
If the initial rename fails and the target is an existing file the the
target file will be deleted first and then the rename is retried.

Only on Windows the rename operation which renames temporary Packfiles
(and index-files and bitmap-files) sometime fails. This happens only
when renaming a temporary Packfile to a Packfile which already exists.
Such situations occur if you run GC twice on a repo without modifying
the repo inbetween.
In such situations there was bug in GC which led to a corrupted repo
whithout any packfiles anymore. This commit fixes the problem by
introducing a utility method which renames a file and throws an
IOException if it fails. This method also takes care to repeat a
failing rename if our FS class has found out we are running on a
platform with a unreliable File.renameTo() method.
I am searching for a better solution because even with this utility
method in hand a GC on a already GC'ed repo will fail on Windows. But
at least with this fix we will not produce corrupted repos anymore.

Extend FileUtils.delete with option to delete empty directories only
The new option EMPTY_DIRECTORIES_ONLY will make delete() only delete
empty directories. Any attempt to delete files will fail. Can be
combined with RECURSIVE to wipe out entire tree structures and
IGNORE_ERRORS to silently ignore any files or non-empty directories.

There are a few situations where you want to delete files or folders but
where you are not interested in getting exceptions if this doesn't
succeed. E.g. if you delete garbage in the GC class you want that if
certain files can't be deleted the command succeeds. Maybe the next
garbage collector run has more luck not to interfere with a virus
scanner run on Windows. Therefore an option is added to
FileUtils.delete() not to report errors in such cases.

reports failure by returning false. To ease proper checking of return

The java.io.File methods for creating directories report failure by
returning false. To ease proper checking of return values provide
utility methods wrapping mkdir() and mkdirs() which throw IOException
on failure.
Also fix the tests to store test data under a trash folder and cleanup
after test.

Provide file helper methods in a reusable utility class to
replace many local implementations. java.io.File has some
methods reporting failure by returning false. We prefer to
throw IOException on failure so that callers can't forget
checking the return value.
