Use Instant instead of milliseconds for filesystem timestamp handling
This enables higher file timestamp resolution on filesystems like ext4,
Mac APFS (1ns) or NTFS (100ns) providing high timestamp resolution on
filesystem level.
Note:
- on some OSes Java 8,9 truncate milliseconds, see
https://bugs.openjdk.java.net/browse/JDK-8177809, fixed in Java 10
- UnixFileAttributes truncates timestamp resolution to microseconds when
converting the internal representation to FileTime exposed in the API,
see https://bugs.openjdk.java.net/browse/JDK-8181493
- WindowsFileAttributes also provides only microsecond resolution

Specify charset when constructing InputStreamReader
ErrorProne warns [1] about implicit use of the platform default charset,
which can result in differing behaviour between JVM executions or
incorrect behavior if the encoding of the data source doesn't match
expectations.

Fix ResolveMerger: rebase with autocrlf=true, direct checkout
ResolveMerger.checkout() and cleanUp() check out files directly and
must honor CR/LF settings and also smudge filters.
Deprecate the 3-argument version of DirCacheCheckout.checkoutEntry().
It isn't used anymore anywhere in JGit (nor in EGit).

Rename RecursiveMergerTest and ResolveMergerTest to reduce confusion
The class names imply that RecursiveMergerTest tests the RecursiveMerger
and ResolveMergerTest tests the ResolveMerger.
In fact, both of them include coverage of both strategies; the difference
is that RecursiveMergerTest is only testing criss-cross merges.
The tests cannot be combined into a single class because the criss-cross
test methods have additional data points.
Instead, rename the classes to more meaningful names.

ResolveMergerTest: Use @DataPoints instead of @DataPoint
Define strategiesUnderTest as an array of MergeStrategy using the
@DataPoints annotation, rather than two separate variables each
annotated as @DataPoint.
This makes the implementation consistent with RecursiveMergerTest.

Open auto-closeable resources in try-with-resource
When an auto-closeable resources is not opened in try-with-resource,
the warning "should be managed by try-with-resource" is emitted by
Eclipse.
Fix the ones that can be silenced simply by moving the declaration of
the variable into a try-with-resource.
In cases where we explicitly call the close() method, for example in
tests where we are testing specific behavior caused by the close(),
suppress the warning.
Leave the ones that will require more significant refcactoring to fix.
They can be done in separate commits that can be reviewed and tested
in isolation.

This doesn't handle the really hard thing, which is merging spurious
conflicts inside .gitmodules files. That's OK: git.git doesn't
either. Users can resolve the conflict themselves and then commit
the merge.
Previously, jgit would crash when attempting to merge conflicting
submodule changes. Even if there was no conflict, after a merge which
adds submodules, the repository would have been missing empty
directories for newly-added submodules.
This patch fixes the crash, and adds the empty directories where
necessary. It ensures that the index is in a conflicted state when
submodule changes conflict.

Commit fc7d407 corrected line endings for working tree files resulting
from merges when CRLF translations are to be done. However, that also
resulted in the file content being put as-is into the index, which is
wrong. The index must contain the file content with reverse CRLF
translations applied.
With core.autocrlf=true, the working tree file should have CR-LF, but
the index blob must still contain only LF.
Fix this oversight and apply the inverse translation when updating the
index, similar to what is done in AddCommand.

Merges are performed using the raw text as stored in the git
repository. When we write the merge result, we must apply the
correct CRLF settings. Otherwise the line endings in the result
will be wrong.

Use constants from StandardCharsets instead of hard-coded strings
Instead of hard-coding the charset strings "US-ASCII", "UTF-8", and
"ISO-8859-1", use the corresponding constants from StandardCharsets.
UnsupportedEncodingException is not thrown when the StandardCharset
constants are used, so remove the now redundant handling.
Because the encoding names are no longer hard-coded strings, also
remove redundant $NON-NLS warning suppressions.
Also replace existing usages of the constants with static imports.

All that's really required to run a merge operation is a single
ObjectInserter, from which we can construct a RevWalk, plus a Config
that declares a diff algorithm. Provide some factory methods that don't
take Repository.

DiffAlgorithms can return different edit locations for inserts or
deletes, if they can be "shifted" up or down repeating blocks of
lines. This causes the 3-way merge to apply both edits, resulting in
incorrectly removing or duplicating lines.
Augment an existing "tidy-up" stage in DiffAlgorithm to move all
shiftable edits (not just the last INSERT edit) to a consistent
location, and add test cases for previously incorrect merges.

Since the introduction of generic type parameter inference in Java 7,
it's not necessary to explicitly specify the type of generic parameters.
Enable the warning in Eclipse, and fix all occurrences.

This fixes the tests failed in JDK8.
FS uses java.nio API to get file attributes. The timestamps obtained
from that API are more precise than the ones from
java.io.File#lastModified() since Java8.
This difference accidentally makes JGit detect newly added files as
smudged. Use the precised timestamp to avoid this false positive.

Repository: Introduce exactRef and findRef, deprecate getRef
The Repository class provides only one method to look up a ref by
name, getRef. If I request refs/heads/master and that ref does not
exist, getRef will look further in the search path:
ref/refs/heads/master
refs/heads/refs/heads/master
refs/remotes/refs/heads/master
This behavior is counterintuitive, needlessly inexpensive, and usually
not what the caller expects.
Allow callers to specify whether to use the search path by providing
two separate methods:
- exactRef, which looks up a ref when its exact name is known
- findRef, which looks for a ref along the search path
For backward compatibility, keep getRef as a deprecated synonym for
findRef.
This change introduces findRef and exactRef but does not update
callers outside tests to use them yet.

Fix ResolveMerger when files should be replaced by folders
When during Merge for a certain path OURS & BASE contains a file and
THEIRS contains a folder there was a bug in JGit leading to unnecessary
conflicts. This commit fixes it and adds a test for this situation.

Fix RecursiveMerger in case of multiple, independent base commits
When RecursiveMerger found that there are multiple base-commits for the
commits to be merged it tries to temporarily merge the base commits. But
if these base commits have no common predecessor there was a bug in JGit
leading to a NPE. This commit fixes this by enforcing that an empty tree
is used as base when merging two unrelated base commits.
This logic was already there when merging two commits which have no
common predecessor (ThreeWayMerger.mergeBase()). But the code which was
computing a new temporary base commit in case of criss-cross merges
didn't take care to pick an empty tree when no common predecessor can be
found.

This reverts commit 6bc48cdc62.
Until git v1.7.10.2~29^2~1 (builtin/merge.c: reduce parents early,
2012-04-17), C git merge would make merge commits with duplicate parents
when asked to with a series of commands like the following:
git checkout origin/master
git merge --no-ff origin/master
Nowadays "git merge" removes redundant parents more aggressively
(whenever one parent is an ancestor of another and not just when
duplicates exist) but merges with duplicate parents are still permitted
and can be created with git fast-import or git commit-tree and history
viewers need to be able to cope with them.
CommitBuilder is an interface analagous to commit-tree, so it should
allow duplicate parents. (That said, an option to automatically remove
redundant parents would be useful.)

When setting the parents of a commit with setParentIds() or
addParentId() it should be checked that we don't have duplicate parents.
An IllegalArgumentException should be thrown in this case.

RecursiveMerger should not fail on content-merge conflicts of parents
Previously when RecursiveMerger was trying to create a single virtual
common base for the merge it was failing when this lead to content-merge
conflicts. This is different from what native git is doing. When native
git's recursive merge algorithm creates a new common base it will merge
the multiple parents and simply take the merge result (potentially
including conflict markers) as common base. See my discussion with Shawn

Its done entirely in memory and never touches the working tree or
index. When a conflict exists in the X1-X2 merge the conflict is
preserved into the new virtual base.
There is still the possibility that the merge of parents lead to
conflicts. File/Folder conclicts, conflicts on filemodes. This commit
only fixes the situation for conflicts when merging content.

Fix RecursiveMerger's internal use of merge to find a merge base
When RecursiveMerger tried to determine a common base tree it was
recursively tried to merge multiple common bases. But these intermediate
merges which have just been done to determine a single common base for
the final merge already filled some important fields (toBeCheckedOut,
toBeDeleted, ...). These side effects of the intermediate merges led to
wrong results of the final merge. One symptom was that after a recursive
merge which should be succesful you could still see leftover files in
the worktree: files which existed in the (virtual) common base but which
don't exist anymore in the branches to be merged.
The solution is easy: Clear the appropriate fields after common base
determination and start the final merge with a clean state.

This class requires resources which are private to another
bundle. Move the class next to its resources, removing an
odd cross bundle dependency.

JGit 3.0: move internal classes into an internal subpackage
This breaks all existing callers once. Applications are not supposed
to build against the internal storage API unless they can accept API
churn and make necessary updates as versions change.

In case of a conflict during cherry-pick or revert the commit message
was amended after the footer. This made the footer invalid. Many users
do not understand that they have to edit the commit message in order to
make it valid again.
