Fix replacement quoting for replaceAll in filter command
According to String.replaceAll JavaDoc:
"Note that backslashes (\) and dollar signs ($) in the replacement
string may cause the results to be different than if it were being
treated as a literal replacement string; see Matcher.replaceAll. Use
java.util.regex.Matcher.quoteReplacement to suppress the special meaning
of these characters, if desired."

Transfer data in chunks of 8k Transferring data byte per byte is slow,
running checkout with CleanFilter on a 2.9MB file takes 20 seconds.
Using a buffer of 8k shrinks this time to 70ms.
Also register the filter commands in a way that the native GIT LFS can
be used alongside with JGit.
Implements auto-discovery of LFS server URL when cloning from a Gerrit
LFS server.

TreeWalk: Make getEolStreamType(OperationType) public
and deprecate getEolStreamType().
This resolves a TODO that was apparently supposed to be done in
version 4.4.

The TreeWalk filtering classes need to support the three different
meanings of the return value the path comparison generates.
A new path comparison method (isPathMatch) is created with
three distinct return values (isPathPrefix use value '0' to
encode two of these) which will makes it possible for the logical
operators (especially NOT) to aggregate a correct verdict.
A filter like: AND(Path("path"), NOT(Path("path/to/other")))
Should filter out 'path/to/other/file', but not 'path/to/my/file'.
The path-limiting feature when testing path/to/my/file, would
result to run test for the following paths:
path
path/to
path/to/my
path/to/my/file
isPathPrefix('path/to/other') will return '0' for the first two
and since there is no way for NOT to distinguish between an exact
match and a match indicating that the tested path is a 'parent',
it will incorrectly return false and thus remove everything below
'path' immediately.
isPathMatch has a distinguished value for 'parent' matches that
will be preserved through the logic operators and should not
cause an over-eager removal of paths.
The functionality of isPathPrefix is required by other parts
and is untouched.
Unit tests are included to ensure that the logical functionality
is correct and can be preserved.

Enable and fix warnings about redundant specification of type arguments
Since the introduction of generic type parameter inference in Java 7,
it's not necessary to explicitly specify the type of generic parameters.
Enable the warning in Eclipse, and fix all occurrences.

Enable and fix 'Should be tagged with @Override' warning
Set missingOverrideAnnotation=warning in Eclipse compiler preferences
which enables the warning:
The method <method> of type <type> should be tagged with @Override
since it actually overrides a superclass method
Justification for this warning is described in:

Enabling this causes in excess of 1000 warnings across the entire
code-base. They are very easy to fix automatically with Eclipse's
"Quick Fix" tool.
Fix all of them except 2 which cause compilation failure when the
project is built with mvn; add TODO comments on those for further
investigation.

Add configuration parameter to enable built-in hooks/filters
If the configuration parameter filter.<filterDriverName>.useJGitBuiltin
is set to true then for all corresponding filters JGit will try to
execute the built-in filter instead of the filter-command which is
defined in git configuration. It will fallback to the non-built-in
filters if no built-in filters are registered or if constructing them
leads to exceptions. If set to false JGit will not try to execute
built-in filters for the specified filter driver.
Example: The configuration contains the following lines
[filter "lfs"]
clean = git-lfs clean -- %f
smudge = git-lfs smudge -- %f
useJGitBuiltin = true
Addtionally the .gitattributes file in the root of the working tree
contains:
*.bin filter=lfs
In this case when new content is added similar to "git add 1.bin" then
the following will happen:
- jgit will check whether a built-in command factory was registered
for the command "jgit://builtin/lfs/clean". If that is true the
factory is used to create a built-in filter command and that
command is used to filter the content
- Otherwise jgit will call the external program "git lfs clean ..."
to do the filtering

Fix TreeWalk to reset attributes cache for each entry
Treewalk has a member 'attr' which caches the attributes for the current
entry. We did not reset the cache always when moving to next entry. The
effect was that when there are no attributes for an entry 'a' but 'a'
was skipped by a Treewalk filter then Treewalk stopped looking for
attributes until TreeWalk.next() was called again.

Fix computation of id in WorkingTreeIterator with autocrlf and smudging
JGit failed to do checkouts when the index contained smudged entries and
autocrlf was on. In such cases the WorkingTreeIterator calculated the
SHA1 sometimes on content which was not correctly filtered. The SHA1 was
computed on content which two times went through a lf->crlf conversion.
We used to tell the treewalk whether it is a checkin or checkout
operation and always use the related filters when reading any content.
If on windows and autocrlf is true and we do a checkout operation then
we always used a lf->crlf conversion on any text content. That's not
correct. Even during a checkout we sometimes need the crlf->lf
conversion. E.g. when calculating the content-id for working-tree
content we need to use crlf->lf filtering although the overall operation
type is checkout.
Often this bug does not have effects because we seldom compute the
content-id of filesystem content during a checkout. But we do need to
know whether a file is dirty or not before we overwrite it during a
checkout. And if the index entries are smudged we don't trust the index
and compute filesystem-content-sha1's explicitly.
This caused EGit not to be able to switch branches anymore on Windows
when autocrlf was true. EGit denied the checkout because it thought
workingtree files are dirty because content-sha1 are computed on wrongly
filtered content.

TreeWalk provides the new method getEolStreamType. This new method can
be used with EolStreamTypeUtil in order to create a wrapped InputStream
or OutputStream when reading / writing files. The implementation
implements support for the git configuration options core.crlf, core.eol
and the .gitattributes "text", "eol" and "binary"

Attributes MacroExpander implements macros used in git attributes. This
is implemented inside the TreeWalk using a lazy created MacroExpander.
In addition, the macro expander caches the global and info attributes
node in order to provide fast merge of attributes.

TreeWalk: Remove CorruptObjectException from addTree(AbstractTreeIterator)
This form of addTree() does not parse any objects and cannot throw the
declared checked exception. Callers are being forced to try-catch
CorruptObjectException that cannot occur when the iterator instance
has already been constructed.

AddCommand: Use NameConflictTreeWalk to identify file-dir changes
Adding a path that already exists but is changing type such as
from symlink to subdirectory requires a NameConflictTreeWalk to
match up the two different entry types that share the same name.
NameConflictTreeWalk needs a bug fix to pop conflicting entries
when PathFilterGroup aborts the walk early so that it does not
allow DirCacheBuilderIterator to copy conflicting entries into
the output cache.

Do not let PathFilter.create("a/b") match 'a' unless 'a' is a subtree
PathFilter and PathFilterGroup form JGit's implementation of git's
path-limiting feature in commands like log and diff. To save time
when traversing trees, a path specification
foo/bar/baz
tells the tree walker not to traverse unrelated trees like qux/. It
does that by returning false from include when the tree walker is
visiting qux and true when it is visiting foo.
Unfortunately that test was implemented to be slightly over-eager: it
doesn't only return true when asked whether to visit a subtree "foo"
but when asked about a plain file "foo" as well. As a result, diffs
and logs restricted to some-file/non-existing-suffix unexpectedly
match against some-file:

Fix it by checking against the entry's mode.
Gitiles +log has the same bug and benefits from the same fix.
Callers know not to worry about what subtrees are included in the tree
walk because shouldBeRecursive() returns true in this case, so this
behavior change should be safe. This also better matches the behavior
of C git:

Add the new class Attributes holding multiple Attribute(s)
Attributes represents a semantic collector of Attribute(s) and replaces
the anonymous Map<String,Attribute>. This class will be returned by
TreeWalk.getAttributes(). It offers convenient access to the attributes

Add an attribute accessor to CanonicalTreeParser and use it in Treewalk
When checking out a branch we need to access the attributes stored
in the tree to be checked out. E.g. directly after a clone we checkout
the remote HEAD. In this case index and workingtree are still empty.
So we have to search the tree to be checked out for attributes.

TreeWalk: Do not close reader passed explicitly to constructor
The TreeWalk(ObjectReader) constructor is explicitly to handle the case
where the caller is responsible for opening and closing the reader.
The reader should only be closed when it was created in the
TreeWalk(Repository) constructor.

Its confusing that a new TreeWalk() needs to have reset() invoked
on it before addTree(). This is a historical accident caused by
how TreeWalk was abused within ObjectWalk.
Drop the initial empty tree from the TreeWalk and thus remove a
number of pointless reset() operations from unit tests and some of
the internal JGit code.
Existing application code which is still calling reset() will simply
be incurring a few unnecessary field assignments, but they should
consider cleaning up their code in the future.

Fix TreeWalk bug comparing DirCache and WorkingTree with ANY_DIFF
When comparing a DirCache and a WorkingTree using ANY_DIFF we
sometimes didn't recursive into a subtree of both sides gave us
zeroId() back for the identity of a subtree. This happens when the
DirCache doesn't have a valid cache tree for the subtree, as then
it uses zeroId() for the ObjectId of the subtree, which then appears
to be equal to the zeroId() of the WorkingTreeIterator's subtree.
We work around this by adding a hasId() method that returns true
only if this iterator has a valid ObjectId. The idEquals method
on TreeWalk than only performs a compare between two iterators if
both iterators have a valid id.

Move ignore node handling into WorkingTreeIterator
The working tree iterator has perfect knowledge of the path structure
as well as immediate information about whether or not an ignore file
even exists at this level. We can exploit that to simplify the
logic and running time for testing ignored file status by pushing
all of the checks down into the iterator itself.

We don't actually need a Repository object here, just an ObjectReader
that can load content for us. So change the API to depend on that.
However, this breaks the asCommit and asTag legacy translation methods
on RevCommit and RevTag, so we still have to keep the Repository
inside of RevWalk for those two types. Hopefully we can drop those in
the future, and then drop the Repository off the RevWalk.

The WindowCache is an implementation detail of PackFile and how its
used by ObjectDirectory. Lets start to hide it and replace the public
API with a more generic concept, ObjectReader.
Because PackedObjectLoader is also considered a private detail of
PackFile, we have to make PackWriter temporarily dependent upon the
WindowCursor and thus FileRepository and ObjectDirectory in order to
just start the refactoring. In later changes we will clean up the
APIs more, exposing sufficient support to PackWriter without needing
the file specific implementation details.
