If pack or index files are guarded by a pack lock (.keep file)
deleteOrphans() should not touch the respective files protected by the
lock file. Otherwise it may interfere with PackInserter concurrently
inserting a new pack file and its index.
The problem was caused by the following race.
All mentioned files are located in "objects/pack/".
File endings relevant in "pack" dir:
.pack
.keep
.idx
.bitmap
When ReceivePack receives a pack file it executes the following steps:
ReceivePack.service():
receivePackAndCheckConnectivity():
receivePack():
receive the pack
parse the pack, returns packLock (.keep file)
PackInserter.flush():
write tmpPck file: "insert_<random>.pack"
write tmpIdx file: "insert_<random>.idx"
real pack name: "pack-<SHA1>.pack"
real index name: "pack-<SHA1>.idx"
atomic rename tmpPack to realPack
atomic rename tmpIdx to tmpIdx
execute commands
unlock pack by removing .keep file
trigger auto gc if enabled
When PackInserter.flush() renames the temporary pack to the final
"pack-xxx.pack" file the temporary pack index file "insert_xxx.idx"
has no matching .pack file with the same base name for a short interval.
If deleteOrphans() ran during that interval it deduced the pack index
file was orphaned. Subsequently the missing pack index caused
MissingObjectExceptions since objects contained in the pack couldn't be
looked up anymore.

Reorder modifiers to follow Java Language Specification
The Java Language Specification recommends listing modifiers in
the following order:
1. Annotations
2. public
3. protected
4. private
5. abstract
6. static
7. final
8. transient
9. volatile
10. synchronized
11. native
12. strictfp
Not following this convention has no technical impact, but will reduce
the code's readability because most developers are used to the standard
order.
This was detected using SonarLint.

So far, in order to get the pack directory it was necessary to resolve
it from the object directory. This resolution is already done when
creating the object directory, so simplify the call by just adding a
getter to the pack directory.

An orphan file is either a bitmap or an idx file in pack folder,
and its corresponding pack file is missing.

Let FS_Win32_Cygwin detect symlink support by creating temporary symlink
The class FS_Win32 was always trying out to create a temporary symlink
in order to find out whether symlinks are supported. FS_Win32_Cygwin was
overwriting this method and always returned true. But when the user
running JGit does not have administrative rights then the creation of
symlinks is forbidden even if he is running on FS_Win32_Cygwin. A lot of
tests failed only on the Windows platform because of this. It was
correctly detected that FS_Win32_Cygwin is the filesystem abstraction to
be used but creation of symlinks always failed because of lacking
privileges of the user running the tests.
This fix teaches FS_Win32_Cygwin to behave like FS_Win32 and to test
whether symlinks can be created in order to find out whether symlinks
are supported.

Use NIO2 to implement FileUtils.rename() and expose options
- use NIO2's Files.move() to reimplement rename()
- provide a second method accepting CopyOptions which can be used to
request atomic move.

Merge bundle org.eclipse.jgit.java7 into org.eclipse.jgit
As we moved minimum Java version to 7 we don't need a separate bundle
and feature for JGit features depending on Java 7 anymore.

Eclipse has some problem re-running single JUnit tests if
the tests are in Junit 3 format, but the JUnit 4 launcher
is used. This was quite unnecessary and the move was not
completed. We still have no JUnit4 test.
This completes the extermination of JUnit3. Most of the
work was global searce/replace using regular expression,
followed by numerous invocarions of quick-fix and organize
imports and verification that we had the same number of
tests before and after.
- Annotations were introduced.
- All references to JUnit3 classes removed
- Half-good replacement for getting the test name. This was
needed to make the TestRngs work. The initialization of
TestRngs was also made lazily since we can not longer find
out the test name in runtime in the @Before methods.
- Renamed test classes to end with Test, with the exception
of TestTranslateBundle, which fails from Maven
- Moved JGitTestUtil to the junit support bundle

Introduce a http test bundle to make this functionality available for
EGit tests. A simple http server class is provided. The jetty version
was updated to a version that is also available via p2 (needed in EGit
UI tests).

This is a simple HTTP server that provides the minimum server side
support required for dumb (non-git aware) transport clients.
We produce the info/refs and objects/info/packs file on the fly
from the local repository state, but otherwise serve data as raw
files from the on-disk structure.
In the future we could better optimize the FileSender class and the
servlets that use it to take advantage of direct file to network
APIs in more advanced servlet containers like Jetty.
Our glue package borrows the idea of a micro embedded DSL from
Google Guice and uses it to configure a collection of Filters
and HttpServlets, all of which are matched against requests using
regular expressions. If a subgroup exists in the pattern, it is
extracted and used for the path info component of the request.
