ResolveMerger: do not content-merge gitlinks on del/mod conflicts
Previously ResolveMerger tried to make a fulltext merge entry in case
one of sides got deleted regardless of file mode. This is not
applicable for GITLINK type of entry. After this change it is
rendering appropriate merge result.

ResolveMerger: choose OURS on gitlink when ignoreConflicts
Option ignoreConflicts is used when a caller want to create a virtual
commit and use it in a future merge (recursive merge) or show it on
UI (e.g. Gerrit). According to contract in case of ignoreConflicts
ResolveMerger should populate only stage 0 for entries with merge
conflicts as if there is no conflict. Current implementation breaks
this contract for cases when gitlink revision is ambiguous.
Therefore, always select 'ours' when we merge in ignoreConflicts mode.
This will satisfy the contract contract, so recursive merge can
succeed, however it is an arbitrary decision, so it is not guaranteed
to select best GITLINK in all cases.
GITLINK merging is a special case of recursive merge because of
limitations of GITLINK type of entry. It can't contain more than 1 sha-1
so jgit can't write merge conflicts in place like it can with a blob.
Ideally we could signal the conflict with a special value (like
'0000...'), but that must be supported by all tooling (git fsck, c-git)."

The recursive merge strategy builds a virtual ancestor merging
recursively the common bases (when more than one) between the
want-to-merge commits. While building this virtual ancestor, content
conflicts are ignored, but current code doesn't do so when a file is
removed.
This was spotted in [1], for example. Merging two commits to build the
virtual ancestor bumped into a conflict (modified in one side, deleted
in the other) that stopped the process.
Follow the "spec" and in case of conflict leave the unmerged content in
the index and working trees.

Move array designators from the variable to the type
As reported by Sonar Lint:
Array designators should always be located on the type for better code
readability. Otherwise, developers must look both at the type and the
variable name to know whether or not a variable is an array.

Reorder modifiers to follow Java Language Specification
The Java Language Specification recommends listing modifiers in
the following order:
1. Annotations
2. public
3. protected
4. private
5. abstract
6. static
7. final
8. transient
9. volatile
10. synchronized
11. native
12. strictfp
Not following this convention has no technical impact, but will reduce
the code's readability because most developers are used to the standard
order.

Enable and fix "Statement unnecessarily nested within else clause" warnings
Since [1] the gerrit project includes jgit as a submodule, and has this
warning enabled, resulting in 100s of warnings in the console.
Also enable the warning here, and fix them.
At the same time, add missing braces around adjacent and nearby one-line
blocks.

Error Prone reports:
[ReferenceEquality] Comparison using reference equality instead of
value equality
The END_EDIT instance is used as a marker, and thus it's OK to use
a reference equality comparison. Factor the comparison to a method
and add a suppression.

Use Instant instead of milliseconds for filesystem timestamp handling
This enables higher file timestamp resolution on filesystems like ext4,
Mac APFS (1ns) or NTFS (100ns) providing high timestamp resolution on
filesystem level.
Note:
- on some OSes Java 8,9 truncate milliseconds, see
https://bugs.openjdk.java.net/browse/JDK-8177809, fixed in Java 10
- UnixFileAttributes truncates timestamp resolution to microseconds when
converting the internal representation to FileTime exposed in the API,

- WindowsFileAttributes also provides only microsecond resolution

Consistently use "!isEmpty()" to detect non-empty list
Replace "size() > 0" with "!isEmpty()" where appropriate.
In the Status implementation we can drop the check; the subsequent
loop will only execute when the list is non-empty anyway.

ResolveMerger: Destroy TemporaryBuffer on unchecked exceptions
Previously, we called destroy() to delete the temp file on failure only
when catching an IOException, not a RuntimeException. Use a slightly
different construction with a finally block to ensure it's always
deleted on error (assuming the JVM is still healthy enough).

Fix ResolveMerger: rebase with autocrlf=true, direct checkout
ResolveMerger.checkout() and cleanUp() check out files directly and
must honor CR/LF settings and also smudge filters.
Deprecate the 3-argument version of DirCacheCheckout.checkoutEntry().
It isn't used anymore anywhere in JGit (nor in EGit).

ResolveMerger: don't try needlessly to delete directories
Don't try to delete folders if the merger chooses THEIRS, but all of
BASE, OURS, and THEIRS contain the folder.
Add a test for rebase with auto-stash and subdirectories that
verifies this case. The needless directory deletion and reporting
such directories in getModifiedFiles() was the root cause of bug
536880.
Note even with this fix, bug 536880 will not be fixed in all cases
yet. There may still be cases where the set of modified files ends
up containing directories. This will be dealt with in EGit where

ResolveMerger: Fix encoding with string; use bytes
This change fixes the issue [1]. Before this fix, a merge involving
the caching of consecutive yet similar filenames with Norwegian
characters [2] used to throw an IllegalStateException: Duplicate
stages not allowed. This was caused by inaccurate decoding of the
filenames, using string values assuming default encoding. In the
toString method of DirCacheEntry, used before through getPathString,
UTF-8 encoding is used, but the end result becomes default encoding,
through Object's default toString usage. The special characters in
those two consecutive (particular) filenames [2] were becoming the
very same decoded /single character, lending consecutive -but then
identical- filenames. Thus the perceived duplicate 0-staging of the
file(s).
Replace getPathString usage with getRawPath for this specific case,
or use byte array representations of cached entries instead of string.
Adding a test for this change is not possible, as there is no known
way to change the default encoding for filenames such as [2] (e.g.).
JGitTestUtil does write file contents through UTF-8, but encoding like
so does not apply to the actual file name. Hence there is no way to
create files with names properly made of special characters such as
[2]'s. And the test that is necessary for this case assumes such
Norwegian (or similar characters) filenames. Changing the default
locale programmatically in a test has no effect either. And changing
the LANG value passed to the JVM is only possible upon starting it.

LFS: support merge/rebase/cherry-pick/diff/compare with LFS files
Respect merge=lfs and diff=lfs attributes where required to replace (in
memory) the content of LFS pointers with the actual blob content from
the LFS storage (and vice versa when staging/merging).
Does not implement general support for merge/diff attributes for any
other use case apart from LFS.

This doesn't handle the really hard thing, which is merging spurious
conflicts inside .gitmodules files. That's OK: git.git doesn't
either. Users can resolve the conflict themselves and then commit
the merge.
Previously, jgit would crash when attempting to merge conflicting
submodule changes. Even if there was no conflict, after a merge which
adds submodules, the repository would have been missing empty
directories for newly-added submodules.
This patch fixes the crash, and adds the empty directories where
necessary. It ensures that the index is in a conflicted state when
submodule changes conflict.

Commit fc7d407 corrected line endings for working tree files resulting
from merges when CRLF translations are to be done. However, that also
resulted in the file content being put as-is into the index, which is
wrong. The index must contain the file content with reverse CRLF
translations applied.
With core.autocrlf=true, the working tree file should have CR-LF, but
the index blob must still contain only LF.
Fix this oversight and apply the inverse translation when updating the
index, similar to what is done in AddCommand.

Merges are performed using the raw text as stored in the git
repository. When we write the merge result, we must apply the
correct CRLF settings. Otherwise the line endings in the result
will be wrong.

Reintroduce protected method which removal broke EMF Compare
So far we follow OSGi semantic versioning [1] which says the following:
"A change in the second (minor) part of the version signals that the
change is backward compatible with consumers of the API package but not
with the providers of that API. That is, when the API package goes from
version 1.5 to 1.6 it is no longer compatible with a provider of that
API but consumers of that API are backward compatible with that API
package."
The change Ib5fbf17bdaf727bc5d0e106ce88f2620d9f87a6f broke EMF Compare
which subclasses ResolveMerger since we added a new parameter to the
protected ResolveMerger.processEntry() method. According to the above
cited OSGi semantic versioning this is ok, implementers should expect
that they break on minor version changes of the API they implement.
This change reintroduces the old processEntry() method in order to help
avoid breakage for existing EMF Compare versions which expect breakage
also for the implementer case only for major version change (in this
case from JGit 4.x to 5.x).

Make 'inCoreLimit' of LocalFile used in ResolveMerger configurable
This change makes it possible to configure the 'inCoreLimit' of LocalFile
used in ResolveMerger#insertMergeResult. Since LocalFile itself has some
risks, e.g. it may be left behind as garbage in case of failure. It should
be good to be able to control the size limit for using LocalFile.

The merger is now able to react to the use of the merge attribute.
The value unset and the custom value 'binary' are handled (-merge
and merge=binary)
Since the specification of the merge attribute states that when the
attribute is unset, ours version must be kept in case of a conflict, we
don't overwrite the file but keep the local version.

All that's really required to run a merge operation is a single
ObjectInserter, from which we can construct a RevWalk, plus a Config
that declares a diff algorithm. Provide some factory methods that don't
take Repository.

Enable and fix 'Should be tagged with @Override' warning
Set missingOverrideAnnotation=warning in Eclipse compiler preferences
which enables the warning:
The method <method> of type <type> should be tagged with @Override
since it actually overrides a superclass method
Justification for this warning is described in:

Enabling this causes in excess of 1000 warnings across the entire
code-base. They are very easy to fix automatically with Eclipse's
"Quick Fix" tool.
Fix all of them except 2 which cause compilation failure when the
project is built with mvn; add TODO comments on those for further
investigation.

This fixes the tests failed in JDK8.
FS uses java.nio API to get file attributes. The timestamps obtained
from that API are more precise than the ones from
java.io.File#lastModified() since Java8.
This difference accidentally makes JGit detect newly added files as
smudged. Use the precised timestamp to avoid this false positive.

Application code sometimes wants to read a DirCache from an ObjectId,
but its confusing how to do this because its buried inside the
DirCacheBuilder.
Use this utility in a few places within JGit that also want to read
a DirCache from a tree's ObjectId.

Null-annotated Repository class and fixed related compiler errors
org.eclipse.jgit.lib.Repository class is an example of the API which
should be written with Java 8 java.util.Optional<T> type. Unfortunately
this API is already released and widely used. The good clients are
currently doing their best with checking return values for null and bad
clients do not know how bad their code is.
I've tried not to change any logic and to be as less intrusive as
possible. Most of the JGit code was well prepared to this, only few
classes needed some smaller fixes.
This change fixes all compiler errors in JGit and replaces possible
NPE's with either appropriate exceptions, avoiding multiple "Nullable
return" method calls or early returning from the method.
Because annotating getDirectory() and getFS() as Nullable would cause
lot of additional changes in JGit and EGit they are postponed.
