Cache user global and system-wide git configurations
So far the git configuration and the system wide git configuration were
always reloaded when jgit accessed these global configuration files to
access global configuration options which are not in the context of a
single git repository. Cache these configurations in SystemReader and
only reload them if their file metadata observed using FileSnapshot
indicates a modification.

Override FileBasedConfig's save method in MockConfig
This ensures we don't try to persist MockConfig using its superclasses
save() method which fails with an NPE since MockConfig has no backing
file.

An inner class should be static unless it references members of its
enclosing class. An inner class that is made non-static unnecessarily
uses more memory and does not make the intent of the class clear.

Enable and fix warnings about redundant specification of type arguments
Since the introduction of generic type parameter inference in Java 7,
it's not necessary to explicitly specify the type of generic parameters.
Enable the warning in Eclipse, and fix all occurrences.

Define MonotonicClock interface for advanced timestamps
MonotonicClock can be implemented to provide more certainity about
time than the standard System.currentTimeMillis() can provide. This
can be used by classes such as PersonIdent and Ketch to rely on
more certainity about time moving in a strictly ascending order.
Gerrit Code Review can also leverage this interface through its
embedding of JGit and use MonotonicClock and ProposedTimestamp to
provide stronger assurance that NoteDb time is moving forward.

about time. Push them into MockSystemReader so they can
cooperate.

SystemReader.isMacOs() and SystemReader.isWindows() return values are
unlikely to change during the JVM lifetime (except tests). Don't read
system properties each time the methods are called, just use previously
calculated value.

Fix junit tests under windows when the platform is explicitly changed
SystemReader used a chached ObjectChecker which was instantiated only
once. But in case of unit tests where we can change the platform
dynamically (e.g. MockSystemReader.setWindows()) this is wrong and
caused DirCacheCheckoutMaliciousPathTest.
testMaliciousAbsoluteCurDrivePathWindowsOnUnix() to fail. This change
allows
user of SystemReader to force the creation of a new ObjectChecker.
MockSystemReader.setWindows() and .setUnix() make use of this feature.

Allow explicit configuration of git directory in InitCommand
Native git's "init" command allows to specify the location of the .git
folder with the option "--separate-git-dir". This allows for example to
setup repositories with a non-standard layout. E.g. .git folder under
/repos/a.git and the worktree under /home/git/a. Both directories
contain pointers to the other side: /repos/a.git/config contains
core.worktree=/home/git/a . And /home/git/a/.git is a file containing
"gitdir: /repos/a.git". This commit adds that option to InitCommand.
This feature is needed to support the new submodule layout where the
.git folder of the submodules is under .git/modules/<submodule>.

DirCacheCheckout and CanonicalTreeParser cooperate. CanonicalTreeParser
can detect malformed, potentially malicious tree entries and sets a
flag, while DirCacheCheckout refuses to work with such paths.
Malicious tree entries are ".", "..", ".git" (case insensitive), any
name containing '/' and (on Windows '\') and also (on Windows)
any paths ending in a combination of '.' or space or containing a ':'.
We also forbid all special names like "con" etc on Windows.
Some of the test can execute on any platform by enabling partial
platform emulation.
A new runtime exception, InvalidPathException, is introduced. For
backwards compatibility it extends InvalidArgumentException.

Add support for getting the system wide configuration
These settings are stored in <prefix>/etc/gitconfig. The C Git
binary is installed in <prefix>/bin, so we look for the C Git
executable to find this location, first by looking at the PATH
environment variable and then by attemting to launch bash as
a login shell to find out.

Fix concurrent read / write issue in LockFile on Windows
LockFile.commit fails if another thread concurrently reads
the base file. The problem is fixed by retrying the rename
operation if it fails.

Move FileRepository to storage.file.FileRepository
This move isolates all of the local file specific implementation code
into a single package, where their package-private methods and support
classes are properly hidden away from the rest of the core library.
Because of the sheer number of files impacted, I have limited this
change to only the renames and the updated imports.

On Windows, FS_Win32_Cygwin has been used if a Cygwin Git installation
is present in the PATH. Assuming that the user works with the Cygwin
Git installation may result in unnecessary overhead if he actually
does not.
Applications built on top of jgit may have more knowledge on the
actually used Git client (Cygwin or not) and hence should be able to
configure which FS to use accordingly.

Fix unit tests using MockSystemReader with user configuation
Since cc905e7d4b "Make Repository.getConfig aware of changed config"
its invalid to have a null result from FileBasedConfig.getFile(), as
the path is used to stat the location on disk before returning the
Config object from Repository.getConfig().
Mock out the isOutdated() method to return false all of the time
in the mock test environment, so we don't crash with an NPE when
this mock user configuration is being called.

Don't crash if we try to load the config for a MockSystemReader
Instead do nothing. For now, save() will fail and the config
file is set to null, which may surprise some calling tests.

Create JUnit test utilities for JGit derived sources
The LocalDiskRepositoryTestCase class is derived from the current
RepositoryTestCase code and is meant for application (or our own)
tests to subclass and access temporary repositories on the local
client disk.
