The selection of object representations favors the delta representation
in the oldest pack file. In light of that, it favors the smallest whole
object representation. This was previously achieved by iterating over
all the available representations of an object by iterating over the
representations in each pack file from newest to oldest. This approach
can be very expensive when there are many packfiles in a repo. Since
this selection approach favors the oldest pack file, reverse the
iteration so that we can find the same representation much quicker and
then shortcut the search.
For more background information as to how the selection process is
intended to operate, see I9953ab8be54ceb8b588e1280d6f7edd688887747. This
change hopes to additionally document some of that in the code.
A small fetch from a repo with 580 packfiles, which before this change
took around 48s, takes around 33s after this change. This fetch results
in the same pack file, bit for bit, before and after this change.

The filesystem layout of reftables is fixed in the reftable
specification hence the constructor
FileReftableStack(File tablesListFile, File reftableDir,
@Nullable Runnable onChange, Supplier<Config> configSupplier)
should not allow to pass the path of the tables.list file independently
from the refs/reftable/ directory containing both the tables.list file
and the reftable files. Hence remove the path of the tables.list file
from its argument list and instead set it inside the constructor.
Use reftableDir instead of tablesListFile.getParentFile().
Also rename FileReftableStack.stackPath to tablesListFile which is
easier to understand and remove the useless return value of
FileReftableDatabase#convertFrom which was unused and always returned
null.

At construction time, PackWriter receives the PackConfig as a
parameter or reads it from the repository. The only exception is when
the constructor receives only a reader (no repo nor conf
provided?!).
Remove PackWriter(Reader) and let callers be explicit what conf to
use. This makes clearer the flow of conf in the PackWriter.

This fixes all the javadoc warnings, stops ignoring doclint 'missing'
category and fails the build on javadoc warnings for public and
protected classes and class members.
Since javadoc doesn't allow access specifiers when specifying doclint
configuration we cannot set `-Xdoclint:all,-missing/private`
hence there is no simple way to skip private elements from doclint.
Therefore we check javadoc using the Eclipse Java compiler
(which is used by default) and javadoc configuration in
`.settings/org.eclipse.jdt.core.prefs` files.
This allows more fine grained configuration.
We can reconsider this when javadoc starts supporting access specifiers
in the doclint configuration.
Below are detailled explanations for most modifications.
@inheritDoc
===========
doclint complains about explicits `{@inheritDoc}` when the parent does
not have any documentation. As far as I can tell, javadoc defaults to
inherit comments and should only be used when one wants to append extra
documentation from the parent. Given the parent has no documentation,
remove those usages which doclint complains about.
In some case I have moved up the documentation from the concrete class
up to the abstract class.
Remove `{@inheritDoc}` on overriden methods which don't add additional
documentation since javadoc defaults to inherit javadoc of overridden
methods.
@value to @link
===============
In PackConfig, DEFAULT_SEARCH_FOR_REUSE_TIMEOUT and similar are forged
from Integer.MAX_VALUE and are thus not considered constants (I guess
cause the value would depends on the platform). Replace it with a link
to `Integer.MAX_VALUE`.
In `StringUtils.toBoolean`, @value was used to refer to the
`stringValue` parameter. I have replaced it with `{@code stringValue}`.
{@link <url>} to <a>
====================
@link does not support being given an external URL. Replaces them with
HTML `<a>`.
@since: being invalid
=====================
org.eclipse.jgit/src/org/eclipse/jgit/util/Equality.java has an invalid
tag `@since: ` due to the extra `:`. Javadoc does not complain about it
with version 11.0.18+10 but does with 11.0.19.7. It is invalid
regardless.
invalid HTML syntax
===================
- javadoc doesn't allow <br/>, <p/> and </p> anymore, use <br> and <p>
instead
- replace <tt>code</tt> by {@code code}
- <table> tags don't allow summary attribute, specify caption as
<caption>caption</caption> to fix this
doclint visibility issue
========================
In the private abstract classes `BaseDirCacheEditor` and
`BasePackConnection` links to other methods in the abstract class are
inherited in the public subclasses but doclint gets confused and
considers them unreachable. The HTML documentation for the sub classes
shows the relative links in the sub classes, so it is all correct. It
must be a bug somewhere in javadoc.
Mute those warnings with: @SuppressWarnings("doclint:missing")
Misc
====
Replace `<` and `>` with HTML encoded entities (`< and `>`).
In `SshConstants` I went enclosing a serie of -> arrows in @literal.

C git considers not only files containing NUL bytes as binary but also
files containing lone CRs. Implement this also for JGit.
C git additionally counts printable vs. non-printable characters and
considers files that have non_printable_count > printable_count / 128
also as binary. This is not implemented because such counting probably
only makes sense if one looks at the full file or blob content. The
Auto[CR]LF* streams in JGit look only at the first few KiB of a stream
in order not to buffer too much.

There are currently two ways to get all refs except a specific ref, we
add two methods that perform both and compare the two different approaches.
This change adds two methods that compares the two different approaches
of such query:
1. Get all the refs, and then filter by refs that don't start with the
prefix (current approach).
2. Get all refs until encountering a ref that is part of the prefix we
should exclude, skip using seekPastPrefix, and continue (new approach).
This works since the refs are sorted.
Specifically in Gerrit, we often have thousands of refs that are not
refs/changes, and millions of refs/changes, hence the second approach
should be much faster. In Jgit in general it's still expected to provide
a better result even if we're skipping a smaller chunk of the refs
since the complexity here is O(logn) with a binary search, rather than
O(number of skipped refs).
We ran this benchmark on a big chunk of chromium/src's reftable. To run
it, we first create the reftable:

of them at once since there are multiple ones, but below is a good

total time the action took using filter: 143166 usec
number of refs that start with prefix: 296.
number of refs that don't start with prefix: 60400.
In conclusion, it's easy to see an improvement of a factor of 15-20x for
large Gerrit repositories!

Enable UnusedException at ERROR level which causes the build to fail
in many places with:
[UnusedException] This catch block catches an symbol and re-throws
another, but swallows the caught symbol rather than setting it as a
cause. This can make debugging harder.
Fix it by setting the caught exception as cause on the subsequently
thrown exception.
Note: The grammatically incorrect error message is copy-pasted as-is
from the version of ErrorProne currently used in Bazel; it has been
fixed by [1] in the latest version.

When converting to reftable format the option extensions.refStorage must
be set to "reftable" [1]. When converting back to refdir format this
config option needs to be removed.

warning enabled, resulting in 100s of warnings in the console.

This makes the intended use of the classes more clear. It also
simplifies generic functions that write reftables: they only need a
ReftableWriter as argument, as the stream is carried within the

This enables higher file timestamp resolution on filesystems like ext4,
Mac APFS (1ns) or NTFS (100ns) providing high timestamp resolution on
filesystem level.

- UnixFileAttributes truncates timestamp resolution to microseconds when

Make the method names more consistent and their semantics simpler:
hasRef and seekRef to look up a single exact reference by name and
hasRefsByPrefix and seekRefsByPrefix to look up multiple references by
name prefix.
In particular, splitting hasRef into two separate methods for its
different uses makes DfsReftableDatabase.isNameConflicting easier to
follow.

Callers should use getRefDatabase().peel(ref) instead since it
doesn't swallow the IOException.
Adapt all trivial callers to user the alternative.
DescribeCommand still uses the deprecated method and is not adapted in
this change since it will require more refactoring to add handling of
the IOException.

This is easier to type and makes it clearer that it only returns refs
and not the pseudo-refs returned by getAdditionalRefs. It also puts us
in a better position to add a method to the Repository class later
that delegates to this one without colliding with the existing
Repository#getAllRefs method that returns a Map<String, Ref>.
While at it, clarify the javadoc of getRefs and hasRefs to make the
same point.

Callers can now say:
db.getRefDatabase().hasRefs()
rather than the more verbose:
!db.getRefDatabase().getAllRefs().isEmpty()
The default implementation simply uses getAllRefs().isEmpty(), but a
derived class could possibly override the method with a more efficient
implementation.

Currently to get all refs, callers must use:
getRefsByPrefix(ALL)
Introduce getAllRefs, which does this, and migrate all existing
callers of getRefsByPrefix(ALL).

When an auto-closeable resources is not opened in try-with-resource,
the warning "should be managed by try-with-resource" is emitted by
Eclipse.
Fix the ones that can be silenced simply by moving the declaration of
the variable into a try-with-resource.
In cases where we explicitly call the close() method, for example in
tests where we are testing specific behavior caused by the close(),
suppress the warning.
Leave the ones that will require more significant refcactoring to fix.
They can be done in separate commits that can be reviewed and tested
in isolation.

FindBugs reports:
This class is an inner class, but does not use its embedded reference
to the object which created it. This reference makes the instances
of the class larger, and may keep the reference to the creator object
alive longer than necessary. If possible, the class should be made
static.
