Add new constructors to PackFile to improve a common use case where
callers know the directory, id, and extension, but previously needed to
construct a valid file name (with prefix, '.', etc) to create a
PackFile. Most callers can use the variant that has id as an ObjectId,
but provide an id as String variant too.

The PackFile class is intended to be a central place to do all
common pack filename manipulation and parsing to help reduce repeated
code and bugs. Use the PackFile class in the Pack class and in many
tests to ensure it works well in a variety of situations. Later changes
will expand use of PackFiles to even more areas.

Enable UnusedException at ERROR level which causes the build to fail
in many places with:
[UnusedException] This catch block catches an symbol and re-throws
another, but swallows the caught symbol rather than setting it as a
cause. This can make debugging harder.
Fix it by setting the caught exception as cause on the subsequently
thrown exception.
Note: The grammatically incorrect error message is copy-pasted as-is
from the version of ErrorProne currently used in Bazel; it has been
fixed by [1] in the latest version.

Enable and fix "Statement unnecessarily nested within else clause" warnings
Since [1] the gerrit project includes jgit as a submodule, and has this
warning enabled, resulting in 100s of warnings in the console.
Also enable the warning here, and fix them.
At the same time, add missing braces around adjacent and nearby one-line
blocks.

RevWalk: Traverse all parents of UNINTERESTING commits
When firstParent is set, RevWalk traverses only the first parent of a
commit, even though that commit is UNINTERESTING. Since we want the
maximal UNINTERESTING set, we shouldn't prune any parents here. This
issue is apparent only when some of the commits being traversed are
unparsed, since walker.carryFlagsImpl() propagates the UNINTERESTING
flag to all parsed ancestors, masking the issue.
Therefore teach RevWalk to traverse all parents when a commit is
UNINTERESTING and not only the first parent. Since this issue is
masked by commit parsing, also test situations when the commits
involved are unparsed.

[error prone] suppress AmbiguousMethodReference in AnyObjectId
Move the implementation of the static equals() method to a new method
and suppress the error. Deprecate the old method to signal that we
intend to remove it in the next major release.

Currently, unit tests need to either close the Repository underlying a
TestRepository manually, or not close it at all. Both are error prone.
The TestRepository holds a reference to 4 AutoCloseable objects:
Repository, ObjectInserter, Git, and RevWalk. The last two can escape
the TestRepository scope, so they are not closed when TestRepository is
closed.

Return parsed objects from TestRepository.commit/tree/blob()
It is convenient for TestRepository to return fully parsed
objects from its commit()/tree()/blob() methods, so that test
code doesn't have to remember to parse them before making
assertions about them.
Update TestRepostiory to return fully parsed objects.
Adjust the tests that are affected by this change in behavior.

Fix trivial usages of deprecated Repository#getAllRefs
Callers of getAllRefs that only iterate over the `values()` of the
returned map can be trivially fixed to call getRefDatabase().getRefs()
instead.
Only fix those where the calling method is already declared to throw
IOException, to avoid potential API changes.

Use constants from StandardCharsets instead of hard-coded strings
Instead of hard-coding the charset strings "US-ASCII", "UTF-8", and
"ISO-8859-1", use the corresponding constants from StandardCharsets.
UnsupportedEncodingException is not thrown when the StandardCharset
constants are used, so remove the now redundant handling.
Because the encoding names are no longer hard-coded strings, also
remove redundant $NON-NLS warning suppressions.
Also replace existing usages of the constants with static imports.

So far, in order to get the pack directory it was necessary to resolve
it from the object directory. This resolution is already done when
creating the object directory, so simplify the call by just adding a
getter to the pack directory.

Enable and fix warnings about redundant specification of type arguments
Since the introduction of generic type parameter inference in Java 7,
it's not necessary to explicitly specify the type of generic parameters.
Enable the warning in Eclipse, and fix all occurrences.

Java 8 fixed the silent flush during close issue by
FilterOutputStream (base class of BufferedOutputStream)
using try-with-resources to close the stream, getting a
behavior matching what JGit's SafeBufferedOutputStream
was doing:

out.close();
}
With Java 8 as the minimum required version to run JGit
it is no longer necessary to override close() or have
this class. Deprecate the class, and use the JRE's version
of close.

The default author and committer objects in TestRepository were
initialized statically and did not use the MockSystemReader passed into
the TestRepository ctor. Make these fields non-static and initialize
them with a consistent clock.
Also make the author and commiter name and email strings public for
tests that want to verify against them.

PackWriter: Declare preparePack object sets as @NonNull
Require callers to pass in valid sets for both want and have
collections. Offer PackWriter.NONE as a handy constant for an
empty collection for the have part of preparePack instead of null.

Some ancient objects may be broken, but in a relatively harmless way.
Allow the ObjectChecker caller to whitelist specific objects that are
going to fail checks, but that have been reviewed by a human and decided
the objects are OK enough to permit continued use of.
This avoids needing to rewrite history to scrub the broken objects out.
Honor the git-core fsck.skipList configuration setting when receiving a
push or fetching from a remote repository.

CherryPickCommand only works on a non-bare repository, as it must
modify the working tree and index in case of a merge conflict. In
tests, being able to recover from a merge conflict is less important,
as the caller should be able to control the full contents of files in
advance of the cherry-pick.

TestRepository: Add a reset method to move HEAD around
This flushed out a number of bugs in the way DfsRefUpdate, or at least
the InMemoryRepository implementation, processes symrefs. These have
been fixed, to an extent, in InMemoryRepository, but other
implementations may still suffer from these bugs.

JGit 3.0: move internal classes into an internal subpackage
This breaks all existing callers once. Applications are not supposed
to build against the internal storage API unless they can accept API
churn and make necessary updates as versions change.

Remove packIndex field from FileObjDatabase openPack method.
Previously, the FileObjDatabase required both the pack file path and
index file path to be passed to openPack(). A future change to add
a bitmap index will add a .bitmap file parallel to the pack file
(similar to the .idx file). Update the PackFile to support
automatically loading pack index extensions based on the pack file
path.
