Enable UnusedException at ERROR level which causes the build to fail
in many places with:
[UnusedException] This catch block catches an symbol and re-throws
another, but swallows the caught symbol rather than setting it as a
cause. This can make debugging harder.
Fix it by setting the caught exception as cause on the subsequently
thrown exception.
Note: The grammatically incorrect error message is copy-pasted as-is
from the version of ErrorProne currently used in Bazel; it has been
fixed by [1] in the latest version.

Enable and fix "Statement unnecessarily nested within else clause" warnings
Since [1] the gerrit project includes jgit as a submodule, and has this
warning enabled, resulting in 100s of warnings in the console.
Also enable the warning here, and fix them.
At the same time, add missing braces around adjacent and nearby one-line
blocks.

Repository: Add getIdentifier() method to avoid instanceof operator
This change is needed to implement permission aware ref database in
Gerrit: [1], that is a pre-requisite to re-enable Git v2 protocol in
Gerrit: [2].
Background: Last year Git v2 protocol was enabled in Gerrit. The fact,
that JGit layer was not calling ref advertise filter for Git v2
protocol, introduced security vulnerability.
The lesson learned from this security incident: Gerrit should not rely
on ref advertise filter being called by JGit to implement crictical
security checks. Instead, the idea is to use the same approach as
currently used by Google's internal code on googlesource.com that
didn't suffer from this vulnerability: provide a custom repository to
JGit. The repository provides a RefDatabase that is permission-aware
and will only ever return refs that the user has access to.
However, due to hard coded instanceof operator usages in JGit code
base, some tests in Gerrit are failing with: [1] in place. This change
addresses this problem.

Swallowing intermittent errors and trying to recover from them
makes JGit's behavior hard to predict and difficult to debug.
Propagate the errors instead. This doesn't violate JGit's usual
backward compatibility promise for clients because in these
contexts an IOException indicates either repository corruption or
a true I/O error. Let's consider these cases one at a time.
In the case of repository corruption, falling back e.g. to an empty
set of refs or a missing ref will not serve a caller well. The
fallback does not indicate the nature of the corruption, so they are
not in a good place to recover from the error. This is analogous to
Git, which attempts to provide sufficient support to recover from
corruption (by ensuring commands like "git branch -D" cope with
corruption) but little else.
In the case of an I/O error, the best we can do is to propagate the
error so that the user sees a dialog and has an opportunity to try
again. As in the corruption case, the fallback behavior does not
provide enough information for a caller to rely on the current error
handling, and callers such as EGit already need to be able to handle
runtime exceptions.
To be conservative, keep the existing behavior for the deprecated
Repository#peel method. In this example, the fallback behavior is to
return an unpeeled ref, which is distinguishable from the ref not
existing and should thus at least be possible to debug.

Using findRef instead of getRef makes it clearer that the caller wants
to search for the ref in the search path, instead of looking for a ref
that exactly matches the input.
This change introduces the new findRef method and deprecates getRef.
It updates Repository#findRef to use the new method, ensuring some
test coverage. Other callers will be updated in followup changes.
A nice side effect of introducing the new findRef method is that it is
final and based on firstExactRef, so implementers can focus on
implementing the latter efficiently and do not have to carefully write
custom path search code respecting SEARCH_PATH.

As described in the javadoc for org.eclipse.jgit.annotations.Nullable:
Warning: Please do not use this annotation on arrays. Different
annotation processors treat `@Nullable Object[]` differently: some
treat it as an array of nullable objects, for consistency with
versions of `Nullable` defined with `@Target TYPE_USE`, while others
treat it as a nullable array of objects. JGit therefore avoids using
this annotation on arrays altogether.

Callers should instead use getRefDatabase().getRefs(), which does not
swallow the IOException.
Replace @link with @code in the Javadoc of FileRepository, since linking
to the deprecated method causes an error:
Javadoc: The method getAllRefs() from the type Repository is deprecated
Existing callers of the deprecated method are not adapted in this commit
because many of them require more refactoring. They will be done in
separate follow-up commits.

Callers should use getRefDatabase().peel(ref) instead since it
doesn't swallow the IOException.
Adapt all trivial callers to user the alternative.
DescribeCommand still uses the deprecated method and is not adapted in
this change since it will require more refactoring to add handling of
the IOException.

Implementors should override Repository#notifyIndexChanged(boolean)
Declare Repository#notifyIndexChanged() final and
Repository#notifyIndexChanged(boolean) abstract to force implementors
to switch to overriding the latter method. This makes Repository less
error-prone to extend since implementors no longer need to remember to
override one of those two methods.

e9e150fdd2 (Store in IndexChangedEvent if it was caused by JGit
itself, 2018-05-13) modified Repository#notifyIndexChanged to take a
boolean argument to indicate whether the index change happened under
the current process's control or externally, for use by EGit. In
other words, the function signature changed from
public abstract void notifyIndexChanged();
to
public abstract void notifyIndexChanged(boolean internal);
Callers outside JGit itself notifying a Repository about index changes
are expected to be rare, so this is not very disruptive to them. In
most cases they would be notifying about changes that they made
themselves, so treating their notifyIndexChanged() calls as
notifyIndexChanged(true) should be relatively safe.
Implementors have the opposite problem: adding the new "abstract void
notifyIndexChanged(boolean)" method means they are obligated to
override it. Add a default implementation that calls their existing
override of notifyIndexChanged() to make their migration easier.
The main downside is that authors of new Repository subclasses that
do not realize they need to override notifyIndexChanged would end up
with a default implementation which calls notifyIndexChanged(true),
in turn calling notifyIndexChanged() again and so on, resulting in
StackOverflowException. Add an implementors' note to the class
Javadoc to avoid this issue. A followup commit will force
implementors to adapt to the new API by changing the methods to
@Deprecated

Open auto-closeable resources in try-with-resource
When an auto-closeable resources is not opened in try-with-resource,
the warning "should be managed by try-with-resource" is emitted by
Eclipse.
Fix the ones that can be silenced simply by moving the declaration of
the variable into a try-with-resource.
In cases where we explicitly call the close() method, for example in
tests where we are testing specific behavior caused by the close(),
suppress the warning.
Leave the ones that will require more significant refcactoring to fix.
They can be done in separate commits that can be reviewed and tested
in isolation.

Add parseCommit(AnyObjectId) method to Repository.
It is quite common to want to parse a commit without already having a
RevWalk. Provide a shortcut to do so to make it more convenient, and to
ensure that the RevWalk is released afterwards.

This operation was added recently with the goal to provide some
way to auto-correct invalid user input, or to provide a correction
suggestion to the user -- EGit uses it now that way. But the initial
implementation was very restrictive; it removed all non-ASCII
characters and even slashes.
Understandably end users were not happy with that. Git has no such
restriction to ASCII-only; nor does JGit. Branch names should be
meaningful to the end user, and if a user-supplied branch name is
invalid for technical reasons, a "normalized" name should still
be meaningful to the user.
Rewrite to attempt a minimal fix such that the result will pass
isValidRefName.
* Replace all Unicode whitespace by underscore.
* Replace troublesome special characters by dash.
* Collapse sequences of underscores, dots, and dashes.
* Remove underscores, dots, and dashes following slashes, and
collapse sequences of slashes.
* Strip leading and trailing sequences of slashes, dots, dashes,
and underscores.
* Avoid the ".lock" extension.
* Avoid the Windows reserved device names.
* If input name is null return an empty String so callers don't need to
check for null.
This still allows branch names with single slashes as separators
between components, avoids some pitfalls that isValidRefName() tests
for, and leaves other character untouched and thus allows non-ASCII
branch names.
Also move the function from the bottom of the file up to where
isValidRefName is implemented.

it's not necessary to explicitly specify the type of generic parameters.
Enable the warning in Eclipse, and fix all occurrences.

Normalizer creating a valid branch name from a string
Generic normalization method for a possible invalid branch name.
The method compresses dividers between spaces, then replaces spaces
and non word characters with underscores.
This method is needed in preparation for subsequent EGit changes.

Java 8 fixed the silent flush during close issue by
FilterOutputStream (base class of BufferedOutputStream)
using try-with-resources to close the stream, getting a
behavior matching what JGit's SafeBufferedOutputStream
was doing:
try {
flush();
} finally {
out.close();
}
With Java 8 as the minimum required version to run JGit
it is no longer necessary to override close() or have
this class. Deprecate the class, and use the JRE's version
of close.

This method pair allows the caller to read and modify the description
file that is traditionally used by gitweb and cgit when rendering a
repository on the web.
Gerrit Code Review has offered this feature for years as part of
its GitRepositoryManager interface, but its fundamentally a feature
of JGit and its Repository abstraction.
git-core typically initializes a repository with a default value
inside the description file. During getDescription() this string
is converted to null as it is never a useful description.

With the auto option, gc checks whether any housekeeping is required; if
not, it exits without performing any work. Some JGit commands run gc
--auto after performing operations that could create many loose objects.
Housekeeping is required if there are too many loose objects or too many
packs in the repository.
If the number of loose objects exceeds the value of the gc.auto option
jgit's GC consolidates all existing packs into a single pack (equivalent
to -A option), whereas git-core would combine all loose objects into a
single pack using repack -d -l. Setting the value of gc.auto to 0
disables automatic packing of loose objects.
If the number of packs exceeds the value of gc.autoPackLimit, then
existing packs (except those marked with a .keep file) are consolidated
into a single pack by using the -A option of repack. Setting
gc.autoPackLimit to 0 disables automatic consolidation of packs.
Like git the following jgit commands run auto gc:
- fetch
- merge
- rebase
- receive-pack
The auto gc for receive-pack can be suppressed by setting the config
option receive.autogc = false

Repository: Log negative useCnt message together with stack trace
The message "close() called when useCnt is already zero" is logged with
level warning, and then if debug logging is enabled, the stack trace is
logged separately with level debug.
Log the message and the stack trace in the same call, so that they always
appear together in the output rather than potentially interleaved with
other log statements.
